Lời giải. Gọi $\gcd \left( (m,n),(n,l) \right)=d$ thì $d|(m,l)$. Đặt $m=dm_1,n=dn_1,l=dl_1$ với $m_1,n_1,l_1 \in \mathbb{N}^*$. Khi đó ta có $$2(m+n+l)=(m,n)^2+(n,l)^2+(l,m)^2 \\ \Leftrightarrow 2(m_1+n_1+l_1)= d \left[ (m_1,n_1)^2+(n_1,l_1)^2+(l_1,m_1)^2 \right].$$
Ta suy ra $d|2(m_1+n_1+l_1)$.
Ta lại có $d^2|(m,n)^2$ nên $d^2|m+n \Rightarrow d|m_1+n_1$. Do đó $d|2l_1$. Tương tự ta chứng minh được $d|2m_1,d|2n_1$.
Nếu $d \nmid 2$ thì $d|m_1,d|n_1,d|l_1$. Do đó $d^2|(m,n),d^2|(n,l)$. Ta suy ra $\gcd \left( (m,n),(n,l) \right)>d^2>d$, mâu thuẫn giả thiết đưa ra. Vậy $d|2$ hay $d \in \{ 1;2 \}$.
Tương tự thì $\gcd \left( (n,l),(l,m) \right), \gcd \left( (l,m),(m,n) \right) \in \{ 1;2 \}$. Không làm mất tính tổng quát, ta xét các trường hợp sau:
- Nếu $\gcd \left( (m,n),(n,l) \right)= \gcd \left( (n,l),(l,m) \right)=1 \Rightarrow \gcd \left( (l,m),(m,n) \right)=1$. Đặt $(m,n)=k,(n,l)=p,(l,m)=q$ với $k,q,p \in \mathbb{N}^*$ thì $(k,p)=(p,q)=(q,k)=1$. Theo điều kiện trên ta suy ra $k \nmid l, p \nmid m, q \nmid n$. Do đó tồn tại các số nguyên dương $a_1,a_2,a_3$ đôi một nguyên tố cùng nhau và $(a_i,k),(a_i,p),(a_i,q) \ne 1$ thỏa mãn $\begin{cases} m=kqa_1 \\ n=kpa_2 \\ l=pqa_3 \end{cases}$. Do đó từ hệ trên ta có hệ $\begin{cases} qa_1+pa_2=k \\ ka_2+qa_3=p \\ pa_3+ka_1=q \end{cases}$. Phương trình đầu suy ra $q \le k$ nhưng phương trình thứ 3 thì $q \ge k$. Vậy $q=k$. Tương tự $q=k=p$ nên $a_1+a_2=1$, mâu thuẫn vì $a_1+a_2 \ge 2$.
- Nếu $\gcd \left( (m,n),(n,l) \right)= \gcd \left( (n,l),(l,m) \right)=2 \Rightarrow \gcd \left( (l,m),(m,n) \right)=2$. Đặt $(m,n)=2k,(n,l)=2p,(l,m)=2q$ với $k,p,q \in \mathbb{N}^*, 2 \nmid kqp$ thì $(k,p)=(p,q)=(q,k)=1$. Theo điều kiện trên ta có $k \nmid l, p \nmid m, q \nmid n$. Do đó tồn tại các số nguyên dương $a_1,a_2,a_3$ nguyên tố cùng nhau và $(a_i,k),(a_i,p),(a_i,q) \ne 1$ thỏa mãn $\begin{cases} m=2kqa_1 \\ n=2kpa_2 \\ l=2pqa_3 \end{cases}$. Do đó từ hệ của giả thiết thì $$\begin{cases} qa_1+pa_2=2k \qquad (1) \\ ka_2+qa_3=2p \qquad (2) \\ pa_3+ka_1=2q \qquad (3) \end{cases}$$ Từ $(2)$ và $(1)$ thì $$(qa_1+pa_2)a_2+2qa_3=2(ka_2+qa_3)=4p \Rightarrow a_2^2p<4p \Rightarrow a_2=1$$ Chứng minh tương tự $a_1=a_3=1$. Khi đó $k=p=q$ mà $(k,p)=(p,q)=(q,k)=1$ nên $k=p=q=1$. Vậy $(m,n,l)=(2,2,2)$.
Hệ phương trình có nghiệm nguyên dương là $\boxed{(m,n,l)=(2,2,2)}$.
